Only thing I'll buy is that they released them in Hoenn so the only way to find them would be running into them in Hoenn. Obviously they couldn't travel by sea or anything but I don't find it really that hard to believe they'd show up again if they went looking or simply if the writers wanted that scene lol.

Pokeballs typically lock when you have more than 6 on hand. The exception to the rule was in the episode where Goh caught Cubone. He had 7 on hand at the end of the episode.
really interesting trivia though, i feel most people wouldn't notice since he catches cubone at the end of the episode. maybe the error was done on purpose just so the ending could happen, like they wanted that pokemon and for goh to have a full squad in the same episode
